I've never used Thunderbird but I agree with your assessment that it's probably the culprit.

In the corporate environment people tend to always click [Reply All] so you end up with email chains many pages long in each message. Threading is less important because each message contains everything that preceeded it. You can read from the bottom up and get caught up.
