One wheel flying through the air sure might be something I'd try and dodge if I happened to see it. One smaller wheel followed by two slightly bigger wheels flying through the air in formation would be a sight for sore eyes indeed.

But the stowage is transparent, so you would still see them.

I don't think so. If the pilot seat were sitting on the ground you would see it, but in the plane it is hidden. You are confusing transparent with hidden/stealth. You can't see through it, you just can't see it.
